I can draw an egg from a mare every 5 days. I know that a mass flush will mean I cannot breed the mare this year, but if I pull single eggs every 5 days will I still be able to breed her? How many eggs can I store, and for how long can I keep them?
Straws, the 500 straw limit with a premium account - is that per horse, i.e. - 500 StallionA, 500 StallionB, 500 StallionC, 500StallionD, or is it 500 total - StallionA + StallionB + StallionC + StallionD = 500? Do straws impact a stallion's breeding limit of 50 mares; either by collecting them, or by using them?

Yes, you can pull individual eggs and then breed the mare live cover. A quick route to papering a mare you're really interested in is to pull two eggs and then do a live cover breeding. This will give you the necessary 3 live foals in a single season. As for the time, it works like this: If you pull and egg on the 1st, you can pull the next one on the 6th, with 5 full days between the two.
I've never pulled enough straws to come up against that 500 limit, so I'll have to let someone else answer that question.De gustibus non disputandum. "There's no arguing about tastes."

I'm not sure about the 500 straw limit either. However, I can answer your last question. Pulling and using straws does not count toward the stallion's limit of 50 breedings per season. I believe you can even pull straws from a stallion who has reached the 50 mare limit (unlike mares who can not have eggs pulled after they have been bred for the season).I was jllewis on the old forum.
