I was just curious, why is it that for some genes they're capitalized if the horse is carrying it, and for others they're lower case if the horse is carrying it?

Every horse has every gene. In basic Mendelian genetics dominate alleles (versions) of those genes are marked in a capitol letter and recessive versions are marked with lower case letters. We do it that way because that is the way Gregor Mendel did it.

BTW I came to this game because I always wanted to learn about horse genetics but didn't want to sit down with a textbook and figure it out. Seemed like this would be a fun way to learn. A year later, as I'm reading questions on the Equine Color Genetics group I'm in on Facebook, I realize this game has taught me a HUGE amount, while having a ball in the process. So, thanks for that, mission accomplished!
